Webinar: How to Successfully Scale PCR Workflows from Benchtop to Automation
According to Agilent, a new Webinar presents techniques for introducing reliable automation into small- and large-scale applications ranging from single cells to core laboratory applications, thereby minimizing the potential for introduction of errors into the PCR process. The webinar shares examples from the Quantitative Genomics Laboratory at the University of Texas Health Sciences Center, the Laboratory of Molecular Medicine and Global Health at Brandeis University, and Agilent Automation Solutions. It provides guidelines for when to consider moving to a liquid handling robot, what constitutes good practice for using a robot, robot use for precision pipetting for qPCR applications, scaling up from a lab bench to an automated system, setting up automated qPCR assays on 96- and 384-well plates, and the benefits of using LATE-PCR on the single-cell scale.
Application Note: Automation of qPCR Assays
According to Agilent, a new application note describes how quantitative polymerase chain reactions (qPCR) can examine a variety of housekeeping genes from cDNAs derived from different human tissues are set up on Agilent's Bravo Automated Liquid Handling Platform and by hand. Data are included demonstrating how dilutions performed by each method show similar slopes and good linearity, and targets amplified by either method give similar Ct values. On examining cDNAs from fetal and adult lungs, the authors observe differential expression in the B2M, whereas GUSB and TBP remained similar. In summary, according to Agilent Automation Solutions, the data demonstrate that the Bravo Automated Liquid Handling Platform can be useful to scientists interested in speeding up setup while maintaining reliability when performing qPCR studies.

Application Note: Efficient Isolation of High-Yield gDNA
This application note outlines a protocol for the Invitrogen ChargeSwitch EasyPlex gDNA kit using the Agilent gDNA isolation workstation, in which up to 10 microplates (96-well) can be processed simultaneously. The throughput of the outlined protocol is 10 min for each plate processed (depending on exact liquid handling procedures). In the described setup, microplates and tip boxes are delivered to an Agilent Bravo Automated Liquid Handling Platform by an Agilent BenchCel Microplate Handling Workstation. The Bravo gripper is used to transport microplates and tip boxes around the platform. After the washing steps, the microplates are sealed with an Agilent PlateLoc Thermal Microplate Sealer and stored in the BenchCel Workstation for downstream use. The authors show how the Agilent Bravo Automated Liquid Handling Platform has the capacity for managing the necessary reagents, plates, and tips in a compact footprint. In addition, the integration of three Agilent BenchCel stackers for tip boxes provides an uninterrupted supply of tips without user intervention. The Agilent PlateLoc Thermal Microplate Sealer securely seals the plates after processing and is easily integrated into the process workflow. Agilent VWorks Automation Control software was used to create an event-driven protocol to seamlessly integrate and reliably manage the entire process.

Study: Water-in-Oil Droplet Size Consistency
According to Dolomite, applications, such as compartmentalized chemistry and alginate polymerization, necessitate the stable formation of oil-in-water or water-in-oil droplets, and their monodispersity (size consistency) is key to obtaining accurate and repeatable results. Dolomite conducted tests to compare the size consistency of droplets formed by its Mitos P-Pump with syringe pumps. Droplets of water in oil were generated on a 100-μm-sized X-Junction, using each of the pump technologies. The droplet diameter from a continuous stream was measured using image analysis software. The resulting data demonstrate that the Mitos P-Pump provides a coefficient of variation in the droplet diameter of less than 0.6%, compared with 5.5% for the leading syringe pump.

Application Poster: Genotyping SNPs
A new poster from Fluidigm Europe describes how its BioMark System and 96.96 Dynamic Array integrated fluidic circuit (IFC) are used by the University of Washington for verification and genotyping of SNPs in Alaskan populations of chum salmon. It describes the development of new melt curve analysis methods on four closely related chum salmon populations to verify putative SNPs through next-generation sequencing. Using the described methodology, the researchers produce a set of verified SNPs that can be tested across all chum salmon populations. Ninety-six samples are run simultaneously against 96 SNP genotyping assays for a total of 9216 genotypes on a single chip. The conclusion is that the Fluidigm platform is well suited for high-throughput SNP genotyping.

Application Note: Fast and Economic Three-Dimensional Microtissue Cultivation
A new application note from INTEGRA and Insphero describes how Insphero's unique hanging-drop cell culture system is used to generate a diverse range of microtissues. This microtissue system is based on the GravityPlus culture platform, for which multichannel pipettes have to be used for the efficient liquid media exchange of the culture drops. The researchers demonstrate how INTEGRA Viaflo electronic pipettes allow fast and economic cultivation of the cells in hanging droplets. According to INTEGRA, this application is an example of the unmatched multichannel dispensing precision achievable using INTEGRA Viaflo pipettes with the GripTip system.

New Kits for Proteoglycan Research
Glycosaminoglycans (GAGs) are polysaccharides consisting of repeated dimers. All but hyaluronic acid (HA) possess sulfate bases and exist in living organisms in the form of proteoglycans. Sulfated GAGs play important roles in the functions of a number of tissues.
A new sulfated GAG quantitation kit allows easy quantification of sulfated GAGs in tissues, such as cartilage, cultured chondrocytes, and chondrocyte culture solution, and is considered ideal for use in cartilage research and other fields. Based on a colorimetric determination method, using 1,9-dimethylmethylene blue, the new kit is capable of measuring amounts in the 2.5- to 80-μg/mL range within a wide standard curve. Provided in a standard 96-well-plate format that can be stored for up to 1 year, the kit facilitates simple, simultaneous processing of multiple samples.
A new assay kit for screening of hyaluronidase inhibitors and quantification of hyaluronidase activity in cells and other biological fluids also is available.
Hyaluronidases are a group of enzymes that degrade HA. HA is widely distributed in the body and forms one of the most versatile macromolecules of the extracellular matrix. Traditionally, measurement of the activity of hyaluronidase enzymes has been difficult to perform and standardize. The new assay kit from AMSBIO is non-radioactive, fast, and easy to perform; sensitive and specific to hyaluronidase; and uses a universal 96-well-plate format.
AMSBIO also has added a selection of new standards to its range of products for glycobiology and glycoanalysis. The new standards include oversulfated chondroitin sulfate, dermatan sulfate, HA from porcine skin, and heparan sulfate from porcine mucosa.

According to Fluidigm, its new FR48.48 Dynamic Array IFC is the first reusable bio-chip for the SNP genotyping market for a wide range of applications, including plant and animal biotechnology. The reusable chip can decrease the cost per genotype by up to 80% for ultra-high-throughput SNP genotyping compared with Fluidigm's single-use 48.48 Dynamic Array IFC, and it can support an accelerated workflow for higher sample throughput applications. Each chip can be used up to five times and can produce results for 48 samples across 48 assays for a total of up to 11,520 genotypes over the five uses. Fast loading and thermal cycling allow a single operator to run more than 3 × the number of samples in a day compared with that using single-use 48.48 Dynamic Array IFCs. The reusable chip provides 99% or greater call rates and 99.75% or higher accuracy. The launch of the reusable FR48.48 Dynamic Array IFC is accompanied by the introduction of the IFC Controller WX, a device that automatically performs fast loading or cleaning of this reusable IFC. The reusable chip can be loaded in 30 min, and the overall time for loading and thermal cycling is about 1 h, compared with approximately 3 h for single-use 48.48 Dynamic Array IFCs.

With a 9-min duration, STAT immunoassays for cardiac biomarker testing on the cobas 6000 analyzer series are considered faster than any other cardiac immunoassay tests currently available on an integrated platform. The tests complement a line of existing STAT cardiac assays for Roche's standalone platform, the cobas 4000 series. The new tests include troponin T, troponin I, CK-MB, myoglobin, and NT-proBNP, and run on the cobas e 601 analyzer, part of the cobas 6000 analyzer series. The cardiac STAT assays can all be run with one simple blood draw by means of the Roche OneTUBE solution, which consists of a single lithium heparin tube that can be run on any of Roche's integrated platforms.

Each of the six new human immunodeficiency virus (HIV) seroconversion panels consists of a set of undiluted plasma samples from a single plasma donor during a period of HIV seroconversion and is ready to be used in vials of 1.0 mL per patient sample. Data sheets for each panel list results from 20 U.S. and international test methods for markers of HIV infection, including HIV RNA, first- to fourth-generation screening tests for HIV, confirmatory tests, and a rapid discriminatory method. A seroconversion graph of critical data points is also included. Each panel consists of undiluted plasma samples from serial collections from a single deferred plasma donor during very early HIV infection.

According to Thermo Fisher Scientific, this new, energy-treated polystyrene surface enables direct attachment, colony formation, and growth of human embryonic stem cells (ESC) and induced PSCs (IPS), without the need for feeder cells or matrix coatings. In media supplemented with a Rho-associated kinase (ROCK) inhibitor, human ESCs can be cultured on the Nunclon Vita Surface for at least 10 passages without any loss of pluripotency or karyotype changes. By eliminating matrix coatings and feeder cells, the Nunclon Vita surface reduces culture variability and is less labor-intensive. The Nunclon Vita surface treatment is considered more adaptable for scalable cell expansion as cells grow directly on the polystyrene surface. In addition, the new surface works in synergy with a ROCK inhibitor for expansion of human ESC, IPS, and human embryonic kidney cells to enable enzymatic and mechanical passage protocols.

ambr Micro Bioreactor System
This new version of the ambr workstation automates the operation of 48 disposable micro-bioreactors and closely replicates the characteristics of benchtop bioreactors at microscale (10- to 15-mL working volume). The 48 micro-bioreactors are arranged in four culture stations containing sets of 12, each with a miniature internal impeller, as well as individual closed-loop control of dissolved O2 and pH and a supply of gases. Each culture station has independent stirring speed and temperature control, allowing scientists to test up to four different temperatures and stir speeds simultaneously. Krome Orange has excitation and emission maxima of 398 and 528 nm, respectively, and provides a brighter signal than Pacific Orange conjugates with equivalent spectral overlaps into adjacent channels. The new dye is at least as bright as V500 and can provide more than twice the population separation obtained with Pacific Orange dye conjugates, with little compensation compared with Pacific Blue dye.
